Well the problem most likely isn't related to the AC at all. The AC just accentuates the problem since it puts more strain on the engine.

I would do the basic stuff first: change spark plugs, clean your throttle body out, and dump in some fuel injector cleaner. If it hasn't been done already. If that doesn't work, it could be the IAC or something else.
