6.5" cannot produce the low end of the sound spectrum like the 6x9"s. On top of that, being different speakers, simply have a different response. This results in a different balance of sound between front and back speakers. That makes neutral fade, fade++, fade-- to be different in response requiring different equalization settings. The best would be to use 4 of the same 6x9's, like many new cars are.
