If the holes go all the way through into the box, you should fill them with some wood glue that you can find at Home Depot or Lowes. It could cause whistling when the sub is operating, depending on how big the holes are. It's not absolutely necessary that you replace the box, but it's pretty easy to build a simple sealed box to spec if you want to go that route.
