Tranny's worthless to you except to sell on Ebay. Pre 94 Integra's are cable clutch, your '92+ Civic uses a hydro setup. There is a conversion/mount kit available but I've never used one. You can pickup any '94+ Integra (preferably a GS-R for the shorter ratio's) or 2nd gen JDM B16A or B16A2/3 (from a '99-'00 Si or '94 up Del Sol VTEC).
I'm not sure what's involved with wiring a '92-'93 Integra engine into a Civic, worse case, you'd just have to swap your Civic's D-series wiring harness over. The ECU should plug in an work fine (I've never worked on a DA Integra). I'm hoping axles would work fine, like I said, swap I've never done.
You might honestly consider trying to sell the B17A, it's a rare motor to find and desirable to someone with an older Civic since the tranny will work for them. Some people just insist on being a little different and might pay extra to have a unique motor. You might even get enough for it to purchase a full '94+ B18C1 and that will fit exactly and the tranny will bolt right up.
