STEP 1 - upgrade the power wire - 8 ga is FAR too small for this kind of application - you are already getting a large voltage drop at your amplifier. It may be dropping below 11v at the amp, causing them to go into protection - this is on top of your alternator problem.

A simple 1F cap won't fix this. Install the amplifers properly, then assess the charging system.
