I just finished my auto to 5 spd conversion in my accord, during my h22 swap. And emyrysm was 100% correct. Expect to spend 800 bucks, it cost me a grand once all motor mounts were done. The conversion itself isn't hard as all the holes are pre-drilled and tapped. Check with hondata or hasport to verify the dash harness for the 5 spd and the dash harness for the manual are the same. I simply went to the dealer and said sell me everything a 5 spd has that an auto doesn't. I don't recomend doing this to you though, because I ended up spending lotsa money on nuts and bolts, springs and pins, that I already had on the car. Good luck, let us know how it turns out.
