From my limited knowledge of auto/manual swaps, you need to take the cable from the automatic shifter and slide it into either park or neutral and then hotglue the sucker into place. I'm assuming there is some sort of sensor built into the system that won't let you crank the engine over unless it's not in gear. The shop I talked to, who've done auto/manual swaps say they usually leave the cable there, just out of the way and locked into place. I haven't done one myself, so I dont' know for sure.
