ANNOYING problem! CV AXLE OR BRAKES? Input Wanted Plz!

Ok, before you say something, i've searched for this, nobody has this issue, its a weird one at that!
This is happening on a 93 Civic EX Coupe AT
First lets start off that one friday i replaced my pads and rotors. The next day both my cv boots broke and the same day i had pep boys replace both axles with remanufactured ones.
After this i started to notice a noise from the passenger front wheel ONLY when braking at a LOW speed. AND it only does it after it gets hot, I have to drive it a while to heat up the pads and rotors(or maybe something else is heating up? i.e. cv joint?).
I took it back to pep boys and they STRONGLY said it was a brake issue and not a cv axle issue. So i said "ok" and thought to myself that "i must have put the pads and rotors on wrong".
I checked every detail, they are put on correctly on both sides. Both sides are identical and rotors seem fine(they are brand new).
I bent back dust cover in case it was rubbing, still noise.
I also read that it could be a defective bearing. If this was the case, it would do it all the time, not just when braking correct?
Now after 2 weeks of tryin to figure this out, i'm beginning to think its a defective passenger side cv axle? But why would it only make a noise when braking? Thats the question i'm asking you guys.
So if i don't get any answers/results here, i'll have to take it to a brake shop to get it "diagnosed". Hopefully that wont cost too much, i also hope they say its the cv axle thats bad and i'll just take it to pep boys and get it replaced for free.
