While I was changing my wheels...

While I was changing my wheels i noticed that my brake calipers were stitched with "NISSIN" logotype, does that means that the brakes are upgraded? Or does it come from factory on a Prelude VTi Type-S -98 (BB6)?

NISSIN makes brake parts for Honda. And yes they are factory.

Yup, they are factory. Nissin makes brake parts for a few manufacturers, I've seen them on motorcycles and ATV's too.
