anything directly involved with your modification will no longer be under warranty.
for example. you put on an aftermarket exhaust, and then your struts blow out, they'll be covered.
you put on a cai, and hydrolock your engine...you're screwed.
sometimes it's not what the mod actually did to your car, but if the dealer can blame the failure on it. if at manufacture there was a loose piece of metal just barely hanging on in the intake manifold, and then you put a cai on, and one day that piece of metal finally shakes loose and goes flyin into your engine and wrecks havoc...they're gonna try to say it happened as a result of your cai.
this is especially important when dealing with driver error...which is often covered under warranty. let's say, while driving hard, you downshift into second instead of fourth, go way over redline & snap a valve, slicing the cylinder open on your s2000 engine, causing a total meltdown of the aluminum head into the block and toasting the whole engine, and then a couple months later grind the shit out of 6th gear requiring a tranny rebuild...you'll probably still be covered under warranty. (a customer here did that and he didn't pay a dime either time for the repairs)
on the other hand, had you done that after installing a supercharger, you'd be outta luck.
if you think the dealer might balk at covering your problem under warranty, then if possible put the factory parts back prior to going in. it's not completely fair to the dealer, especially if you really did screw up your car cause of your mods, but then again how fair is charging $70+/hour for labor

Here's the advice to stick with.... always use street and smog legal equipment, don't take any shortcuts installing it, and take care when driving it. If you follow those steps, you shouldn't have any problems with the car.
