Default h23a swapped for h23a3, wont start, ignition trouble

I recently swapped an h23a3 into a prelude for a friend, everything is now connected, however the car won’t start. I have intermittent spark on cylinder 3, I have checked the timing, all electrical connections, had the distributor tested, and could find no errors... I believe it was a 95 si prelude motor that was taken out, and it is a 94 h23a3 that we installed (I don’t know what car it came from, it was a junk yard purchase) does anyone have any ideas what may be the problem? It is a 1996 car(obd2), with a 94 motor(obd1). Can I be missing a sensor that needs to be removed from the old block? Will I need to change the ecu? I have been working on this thing for over a week, and am stumped!!! Please help!!! I have come across a thread that said I will have to change the crank position sensor, but it doesn’t make any sense to me, the cam is at the same position when the engine is at TDC, so the distributor is in the same position on the new block as it was on the old.... how can this affect the engine spark??

Thank you, Adam
