1999 Accord EX 4 cyl Manual

I have a 1999 Honda Accord 4cyl, Manual, EX and here is the problem.
Sometimes the car won't start. I open the hood and take each relay one by one and fuses out of the box under the hood and then put them back. Then the car starts. I tried (when the car is running) taking the relays and fuses out to see which one is loose or not working properly but the card does not shut down.
Anyone has any idea what is causing this? Again, when I take them out and put them back in the car starts. Sometimes the car starts, runs for 3-4 seconds and then shuts down. I do the above routine again and it works.

Thank you. I just did it and the problem persists. It is really bothering me. I am jut afraid that the engine does not shut off while I am driving.
Any other suggestion (by the way THANK YOU for this idea).

Have you done a tune-up lately? Wires, plugs, distributor cap and rotor? If you haven't had it done in a while it might be a good time to replace those things. If it fixes the problem great, if not then you're out a $100 or so but at least you got it done for a while
Actually, tune up was done 6 months ago at 90,000 miles.

If it only happens occasionally it might not help to check spark every time.
Get into the habit of having the stereo & ventilation turned off so you can listen for the fuel pump. Turn the key to 'run' but don't continue immediately to 'start'. Listen for the pump to run for a couple seconds then stop. If it occasionally fails to do this it might be the main relay which is above your left knee.
