not very detailed answers, but here goes:
The side moldings are held in by strong plastic clips. To remove, you will have to remove the door panel, then the inner door frame (unless you can reach in) to unclip (or break) those clips. Then you will have to remove the rear side panels (along the backseats) to gain access to the next. These are easier to get to because the gaps in between rails are larger. Again, unclip or break. Then you have to GENTLY begin pulling the molding off the panels.
Fill the holes and paint.

Don`t just fill the holes with bondo if you do it will bust back out. You need to weld all of the holes up and get it smooth then put a skim coat of bondo on it to make it completely smooth.
