90 civic 4 speed problems

I've been attempting to rebuild a 4 speed stick, and i'm having some problems getting it to turn. The only problem it had was a bearing noise, so all I'm doing to it is changing all the bearings and synchros. I've changed all the bearings and synchros and have it back together, but it only spins free in neutral. I can get it to shift through every gear easily, but when I put it in any gear it won't spin. The one thing I did find is that every time I tighten the large nut on the counter shaft it locks first gear and i can't get it to turn on the shaft. If I leave that nut finger tight or just a little snug it's fine, and I can get it to turn in all gears. Does anyone know how tight that nut is supposed to be? I'm not even sure I can see what purpose it serves, because the bearing on top of that shaft can't go anywhere once the cover is on cuz it clips into the snap ring. I'm wondering if I can just leave it off.
