If you replaced the full exhaust system my guess would be some of the Packing material in the muffler burning off. I know this is really common on quads and street bikes with new packing or exhausts. It will go away eventually.

You could possibly just have an exhaust leak. Check the bolts on the header, and down around by the cat. Im almost positive that is the problem....seen it like 5 times before.

True, give it a few days and see what happens. It could just be running rich for a few days and then stop. Funny things happen when you change/add parts.

a 99 civic has 2 o2's on the exhaust system right? I have one installed correctly, and the other one is just a dummy, cause its on the headers, and thats not where its supposed to be, could that be a problem?

I'd reset the ECU if you havn't done so already.

I imagine it is just smoking since it is new.
