Default major problem with my accord PLEASE HELP!

i have a 97 honda accord ex manual tranny, 98xxx miles. no mods. for a few months now when i shift gears it will kinda sputter and it shakes you back and forth in your seat. it doesn't do it all the time, but when it does it's always right after i shift into gear. only happens on gears 2,3, and 4. now today i was driving around and it was really choking when i stopped. i looked down and the rpm's were between the zero line and the little peg that keeps your needle from falling all the way down. i had to push the gas pedal down a lot farther than normal while i was letting out the clutch to get it going. on the other gears it shifts real hard because when i push the clutch down the rpms are dropping a lot lower than normal. i just put new plugs and wires on it along with new air filter and fuel filter. has anyone had this problem before? any help is appreciated. thanks.
