1998 Honda Accord Coupe 4 cyl Auto Odd Issue... Need ideas.

I have been having this odd issue lately that once the car is warmed up and then shut off for a little while then drove a few miles more shut off again it will turn over but not start.
While having the issue it also will not let me change out of Park not even to neutral.
While having the issue all the electronics work as far as radio, lights, dash, windows etc.
The car will usually start again on the first crank like it was nothing but only after shutting it off and waiting 3 - 45 minutes randomly
It also never sputters or tries to shut off while I am driving.

So far..... Since I got the car this has been done...

New Timing Chain / Water Pump
    New right rear wheel Bearing
    New Coolant hoses
    New Radiator Cap
    New Battery
    New Belts
New Vtec Gasket & Screen (All other Vtec Parts Checked out fine)
Oil Change, Air Filter, Oil Filter (Full Synthetic High Mileage) every 3000 mi.
    New Plugs (NGK) and Wires
    New Cap & Rotor
    New Front HO2 Sensor
    New Cat Conv.
New Transmission (Not Used, 100% Rebuilt w/2 yr warranty) ($3250) yikes!
    New Starter
    New Ignition Switch
    New Valve Cover Gasket

Need some ideas on what the issue could be.
Boss is getting very pissed and I don't know what the problem could be.

Thanks in advance for the help.

best guess is you Honda needs an alternator. car can start off the battery, but without the alternator to keep recharging it, you're not going anywhere

Thought of that, My battery is charging fully and has still had the issue at full charge. Although sometimes turning it over for a half hour will drain it before too long.

usually when you cannot take the car out of park it is the safety switch on the brake pedal assembly. When that switch goes bad, it is just like trying to take it out of park without depressing the brake pedal. Look under the dash on the brake pedal arm, should be a small button that is depressed when the pedal is not being pushed.

The other issue sounds like the ignition switch.
